Unfortunately, it is not possible to change the domain ID as this is a technical key for the store. You can only change the store name from the Store Management Module. If you reorganize your store groups, unfortunately as you said, you will need to do a migrations of the store on the new domain ID.
When organisations consists of different unions it happens from time to time that these are re-organized and change names. This happens maybe once a year and it means that we need to migrate all store within the effected domain to new domains which is really time consuming.
